There is an issue with the HOTKEY assignmend in emulationstation. You can try to configure the controller via emulationstation, and press the A butten and you should see that emulationstation does recognize your controler.
The controller is alwas flashing on the XBOX buton, even after pressing the sync buttons on both sides.

You can verify when you plug in the dongle and execute dmesg from commandline. hope thing will get sorted out I do have exactly the same dongle.
